When I'm choosing colors (for anything) I always check out a color wheel and pick out complementary colors. (colors opposite that of your first color on the wheel)

So, in this case I would choose some deep orange-pinks, purples, and teal-blues. It might sound crazy but it will pop!
That's great advice thank you! I'll be sure to post the finished product. I'm completely new to this world and I'm struggling with my creative-ness but loving every second of it!
Can't wait to see the result! I like Mallory's suggestions, though I'd probably also weave small accents of the colors on the box into the cookies. I find that complex (multi-component) designs tend to harmonize a bit better when accents of the color scheme are carried throughout the various parts of the design.
I sometimes find it fun to do a pastel version with the brighter colors as accents, like if it was a flower cookie pop, the petals might be a paler pink and the center a bright pink.

How about daisies? White with yellow centers, and yellow with orange centers, both with some green leaves. Cute box.
